Just found out that I will have to repair the insides of the rockers as well as the floor pans.

I will have the car shell on a a rotisserie when I do the work, which job should I do first?

I'm concerned mostly about removing too much metal at once.

I'm going to assume that your outer rockers are in good shape. You'll want to weld in some braces across the door openings first. I'd cut out one floor at a time to gain access to the inner rockers. Repair the inner rocker and then install a floor. Repeat for the other side.
